A naval officer is killed on Okinawa and Rabb, while passing through on leave, is asked to investigate. Teaming up with Lt.Pike(Andrea Parker) they head out to the ship which is conducting war games and a test of new software called Ares. Things go bad when Ares has been sabotaged leaving the destroyer unable to protect itself as the North Korean's move in to seize the ship. Time gets critical in finding both the saboteur and finding a way to shut down Ares.

Mac and her former C.O. are on trial for the murder of her ex-husband. Harm and Mic defend them in court, and conflict over defense strategies.

Harm and Mic defend a naval aviator after he fires on a convoy of allies. Mac and Bud prosecute.

Season 5, Episode 3: True Callings

As Harm helps an inexperienced JAG attorney defend a sailor, he realizes he has better career as a lawyer than as an aviator. Before he leaves he proves to the other aviators he has the skills to be a pilot. Meanwhile Gunny is introduced to the staff at JAG HQ

Harm returns to JAG. He's assigned defend a Lieutenant who disobeyed his Captain. The Lieutenant is the son of the Secretary of Navy.

A woman is assaulted by marine, and saved by another marine. The second marine refuses to testify against the first marine, but not to cover up the crime. Harm must find out why he won't take the stand. Mac and Brumby square off in a customs inspection case.

Season 5, Episode 6: Psychic Warrior

Harm must defend an admiral whose running a developmental psychic program. Mac and Bud prosecute. In court Mac, dismisses psychic phenomena, but when a loved one goes missing, she uses a psychic tip to locate her.

The Navy contracts a former member to test security at various bases. But the consultant has a flair for his job, and often kidnaps the spouses of the Base Commanders. Harm tries to talk to him into being a little less dramatic. The consultant is given one last task, to simulate a terrorist attack on a US city. But things get a little to real when he steals a sub, and puts Lt Roberts in custody.

Season 5, Episode 8: The Colonel's Wife

Harm and Mac go to Panama to investigate some drugs that were found in a package. The sender is the wife of Colonel whose in charge of the war on drugs, which could mean, the Colonel may also be involved. Meanwhile Bud catches up with an old friend.

Season 5, Episode 9: Contemptuous Words

Rabb is about to be promoted to full Commander. However a newspaper prints a highly critical editorial criticizing the President. A preliminary investigation shows that Rabb may have written the piece. Rabb must figure who really wrote the article, or he'll be thrown out of the Navy. Mac tries to help a young female when her fiancée is killed in an auto accident. She still wants to have his children, but his ex-wife won't allow it.

On his annual visit to the Viet Nam Memorial, Harm meets a woman who says she knew his father. She was in the USO when she met him on board ship. She tells Harm of her encounter with Harmon Rabb Sr, and the events leading to his final flight over Nam with the Jag cast appearing as different characters.

Harm and Mac go to an Academy to help in an exercise. The cadets are trying an old case, but during the re-enactment they find some new evidence. A TV producer wants to make a recruiting commercial for the Navy, and seeks some candidates at JAG HQ.

Mac is assigned an appeal case for a death row inmate. Chegwidden was the original defense attorney. Rabb works on the recruitment commercial. Brumby returns to Australia.

Rabb investigates a death on board a ship. As he's interviewing the suspect the ship collides with something, trapping him and 2 others in the brig. Shortly the cabin begins filling with water. As they try to figure a way to get out, they also try to solve the crime. Chegwidden meets with an old friend whose about to retire.

A man is charged with a crime in Austrailia. But the man claims he is actually a US sailor. The JAG team heads to Austrailia to investigate, and meets up with Mic Brumby.

To pick her up the ship must cross into Cuban waters. When they do they are intercepted by a Cuban vessel which demands that they turn the girl over to them. Captain Berroa is a Cuban-American who despises Castro's regime and refuses to turn her over. Harm and Bud are sent to the ship to mediate the dispute and try to avoid an international incident.

Following the transfer of a U.S. Marine accused of rape from the local Indonesian police to his CO at the Indonesian consulate, the consulate comes under siege by angry, armed locals. When the commander of the Marine detachment is killed and his next-in-command is blinded during the surprise attack, Mac realizes that she is next in command and must organize the emergency evacuation of the consulate under fire. Back at JAG, Harm defends a SEAL accused of killing a person on board a flight that Harriet was a passenger.

Harm and Admiral Boone work on some projects on the Coral Sea. The CAG is friendly towards the Admiral, but openly hostile towards Harm. He reveals the source of his anger towards Harm, and warns Harm not to pull any stunts or the CAG will have Harm's wings pulled. Harm and Boone end up having to lead a cargo jet that's lost it's bearings. Bud and Harriet try to host a party, but run short on funds due to some misfiled paperwork. The disbursing officer refuses to help them. JAG HQ plays host for a couple that's been evicted, and the mother is about to have a child, and 3 emissaries search for JAG HQ to learn of the legal system.

Commander Lindsay recommends replacing the JAG staff.

The guards at Guantanamo Bay in Cuba are ordered to remove a detainee from his cell for interrogation. He resists, so the guards try to subdue him and end up putting him in a coma. It turns out the "detainee" was a disguised U.S. Army soldier and the whole thing was a training exercise. Harm is assigned to defend the guards while Mac argues that torture and excessive force are not appropriate even when dealing with terror suspects.

Harm is promoted to Captain, and assigned to London. Mac is assigned to San Diego. They start deciding which of the staff they want to take with them on their new assignments. Since they'll be half a world apart, it's finally time for them to face their feelings for one another. The end of the series.
