1 February 2006The completely burned corpse of a woman in a car is identified as the estranged wife of genius Carl Decker, the crown witness against his employer KBC Systems, a criminally deficient USArmy supplier. Further traces show she bit a man's ear off and was tortured by electrocution; there also was a child with her- probably her and Carl's eight year-old son Donovan Decker, who is missing. The Jeffersonian team is security-screened by federal Agent Pickering, except Hodges who is furious to be considered 'too inoffensive' and already screened anyhow because of a relative's promotion in the State Department, until... Booth shows his weak flank as a protective father, determined to find and save Donovan at all cost, thanks to good work by Hodges and especially Zach, and deals with Carl's desperate move as well as cynical careerist Assistant U.S. Attorney Ken Weeks who cares only for the company's trial...
8 February 2006Bones and Booth investigate a body found in an alley that is dressed in a costume. The case leads them to a missing teen involved in comic books and a role playing game.
15 February 2006Bones and Booth investigate the body of a woman found in the car of a gang member. The case leads them to a dangerous Central American gang and a Senator.
8 March 2006Bones is told to investigate a plane crash involving Chinese delegates but she is more interested in bone fragments found that were not on the plane. The fragments led to a man whose father has been missing for five years.
15 March 2006Bones is shot at but manages to duck outside the restaurant where she was waiting for banker David Simmons, whom she only knew yet from a chat site. Booth personally guards her, also a chance to explore her home and private life a bit, while they try to work out which case made her so hated, even scarier as it looks someone slipped into the Smithsonian to doctor evidence, so the stress peeks, but the team's forensic excellence remains. The most recent cases are the murders of famous mob boss James Cugini, handled by Booth's FBI colleague Special Agent Jamie Kenton, and Penny Hamilton, a student, whose corps was devoured by dogs as an apparent addition to the sadistic MO of Kevin Hollings, a brilliant, slick but psychotic researcher, who wasn't even charged in a similar case which Booth failed to close years ago. Then Booth is wounded by a bomb in Bones' apartment...

29 November 2006The headless skeleton of a young man is found in a state forest. Brennan and Booth's investigation becomes entangled in the local legend of a woman who was decapitated as a witch in the 1780s and is said to still haunt the forest.
13 December 2006An ex-FBI agent is crucified and torched on top of a hotel with a message inside his throat which re-opens a case from the 70s that sent an innocent man to prison. The case has ties that go deep inside the FBI, endangering Bones and her brother Russ, and risking Booth's career. Bones receives a visit from an old friend of their father Max Keenan, who is holding back a secret. Elsewhere Zack defends his dissertation to earn his doctorate, and worries he may not be hired at the institute as he is "cute, but a jury won't take you seriously".
31 January 2007After Howard Epps orchestrates an escape from his penitentiary, he starts picking off the Jeffersonian team one by one and taunting Brennan with clues to save them.

Brennan, the forensics advisor for the defense, desperately tries to prove her father's innocence. Meanwhile, Booth requires the assistance of therapist Dr. Lance Sweets to help with his partnership with Brennan.
12 May 2008Brennan and Booth investigate the murder of aspiring singer, and Booth attracts a groupie.
19 May 2008Heartbreak hits the Squint Squad as they deal with the aftermath of the shooting and finally Gormogon and his Apprentice are revealed.

1 October 2008Part of a leg drops into an elevator. The gruesome discovery finds the body had been in the shaft for a few days. The victim was an office manager who was disliked by everyone. As the team investigates, Angela and Hodgins come to terms with their break up.
8 October 2008Half a decomposed body is discovered by a pair of beach combers. They find the deceased was leader of a local religious congregation. When the other half of the body is found, they learn the leader had a hidden past.
5 November 2008A skull is found in a crushed car. The investigation leads to an artist who used crushed vehicles in his artwork, leaving the team to wonder if he made himself part of his art.
12 November 2008A body flies out of an exploding meth lab. As the team tries to identify the body, Booth works on a big case which could boost his career, but he's distracted when his brother shows up and shows some interest in Bones.
19 November 2008Bones and Booth fly to China so Brennan can identify some remains. During the flight, a body is discovered inside an oven. Bones and Booth must solve the crime before the flight lands in China.
26 November 2008Skeletal remains are found in a protected area. The investigation leads to a security advisor at a prep school. Cam hires Brennan father as a teacher which causes some conflicts for Bones.
22 January 2009The remains of a set of conjoined twins are found on an oil field. When they find out the twins worked at a Circus, Bones and Booth go undercover to find the culprit.
22 January 2009The body of victim is found in a frozen lake. Booth identifies the body as a rival hockey player, making Booth a suspect in the crime. Now the Squints have to work with a new agent to solve the crime.
5 February 2009The Gravedigger returns and captures Booth. He wants the evidence that someone has stolen from the case, and he believes that Bones has it. Can the Squints find their friend before Booth becomes the Gravediggers latest casualty?
19 February 2009Booth asks Bones to fix his back again, she tries to adjust his back and ends up aggravating his condition. While Booth is sidelined, Bones works with Agent Perotta to solve the murder of a woman who was working at a Fantasy convention.
12 March 2009Remains are discovered by a newly wed couple after they literally take the plunge. The squints soon determine the identity of the victim. But discovering the cause of death presents interesting dilemmas as the Jeffersonian's alarms go off with each test they try. Bones tries to work on her interpersonal skills.
19 March 2009The remains of a volleyball player are found in a Salt Truck. They discover that she was pregnant, and that several of her friends are also pregnant.
2 April 2009The murder of a doctor at a Wildlife Reserve gets a little personal for Cam, when the victim turns out to be a former paramour. Angela tries to go celibate to work on her relationship issues.
9 April 2009The frozen shattered remains of a scientist leads the team to a highly regarded research institute. Angela's father comes to town.
15 April 2009The flattened remains of a woman are found in a recycling plant. As the Squints work to solve the case, Bones and Booth are at odds when it appears that someone they know is cheating on a friend/colleague.
16 April 2009Skeletal remains used by a Norwegian Black Metal Band lead the team to explore the underground music scene. Gordon-Gordon prepares to retire from psychology, but not before meeting with Sweets and helping Bones and Booth solve their current case.
20 April 2009While attending the wake of a coworker who reportedly died of natural causes, Bones notices something that causes her to believe he was actually murdered. But a judge will not allow her to confirm her suspicions. Now they must covertly investigate his death.
23 April 2009Bones asks for Booth's advice for her assistant. Booth gets a call from a friend who asks him to check on his sister. Unfortuneately they locate her head. Now the squints must locate the body.
30 April 2009The remains of a college student a found in mascot costume from a rival college. As the squints investigate how the body got in there, Booth finds out what his brother plans on doing with his life after his court martial.
7 May 2009The remains are found in a barrel of wine. Bones realizes she wants to have a child and asks Booth for help.
14 May 2009Story of a murder in a nightclub with multiple suspects, with familiar faces in a different perspective. When the story's finished, Booth's health crisis takes an expected twist.
17 September 2009Bones returns from Guatemala, as Booth is finally cleared for duty. Booth is anxious to prove he's fully recovered, even accepting help from Angela's psychic.
24 September 2009A courier carrying a briefcase is killed. State Department requests discretion while investigating due to National Security concerns.
1 October 2009When human remains are found alongside the railroad, Brennan and Booth are called to the case. The bones belong to Levi Yoder, a member of the Amish community who disappeared roughly two months prior to his Rumspringa, or exploration of the outside world. Brennan and Booth discover that Levi was a piano prodigy, and their investigation leads them to believe that his extraordinary talent may have lead him to an untimely death. Meanwhile, Cam copes with the stress that comes from being a new parent, and Booth helps keep Cam’s stepdaughter Michelle in line.
8 October 2009Brennan and Booth investigate human remains found at a neighborhood block party. Suburban politics and secret scandals give each neighbor in the cul-de-sac a motive, leaving Brennan, Booth and Sweets to sift through the drama to find their suspect. Meanwhile, Jeffersonian intern Arastoo comes clean about his background, and Booth’s son attempts to find Booth a girlfriend.
15 October 2009Brennan and Booth are called to investigate what appears to be charred human remains on an electrical fence. The mysterious corpse is later determined to be a mummified Egyptian royal on loan to the Jeffersonian. The anthropological mystery has Brennan in a tizzy, and when the Jeffersonian curator prepping the mummy for exhibition is murdered, the team suspects foul play. Brennan’s investigation of the curator sheds new light on the life of the Egyptian royal, turning their case into one of historic proportions. Meanwhile, Brennan goes on a date with Booth’s supervisor and former intern, and Sweets’ girlfriend Daisy Wick returns to the Jeffersonian.
5 November 2009When the mutilated remains of a local chicken farmer set to inherit a chicken factory farm aggressively protested for inhumane living conditions and animal cruelty are discovered on the bank of a nearby river, the Jeffersonian team is brought in on the case. The team must question the farmer’s many enemies, including extremist animal-rights activists and bitter neighbors, in order to solve the case. Meanwhile, Angela is bothered by the farm’s practices and launches her own animal-rights campaign.
11 November 2009Booth, still suffering some lingering effects from his brain surgery, has to get re-certified for FBI marksmanship, but is not the accurate shot he was before going under the knife. Meanwhile, the team at the Jeffersonian investigates the remains of a little person discovered in a sinkhole. The victim, Bryce DaFonte, also known as “The Iron Leprechaun,” competed in a popular wrestling league, but the popularity of the franchise left him with many enemies, including bitter competitors and scorned lovers, any of whom could have caused his downfall.
19 November 2009Booth’s grandfather Hank comes to live with him and tags along as Brennan and Booth investigate ashes and charred remains found by a real estate agent while showing a property to prospective buyers. The team identifies the victims as plus-size lovers, neither of whom seemed to have many enemies. Meanwhile, Hank tries to play matchmaker for Booth and lets Brennan in on some family secrets.
2 December 2009When the remains of a competitive gamer are discovered in a grease truck, Brennan and Booth are called to investigate the case. The victim, Steve Rifton, is the only active player known in the gaming community to have received a perfect score on a famous video game. Steve turned his success into a lucrative partnership with a gaming referee and charged fans to play on the very machine that gave him the perfect score. But between sour business deals and bitter competitors, the team at the Jeffersonian must work to narrow down the many suspects with motive for ending Rifton’s reign as gaming king. Meanwhile, Hodgins, Sweets and Jeffersonian intern Colin Fischer take turns camping out for tickets to a movie premiere.
9 December 2009When a man dressed as Santa Claus blows himself up during a botched bank robbery, Brennan and Booth work to identify the bomber and determine his motives. Meanwhile, Brennan makes plans to spend Christmas in El Salvador, but her father convinces her to spend the holidays with him and Margaret Whitesell, a newly discovered distant relative.
