- Revealing mistakes: During Reed and Johnny's "let's have a bachelor party" conversation scene in the lab, one of the shots is a mirror image (identifiable by reversed text on one of the book covers on the desk.) It is a flipped shot of him pushing away from the desk on the other side later in the scene.
- Factual errors: During the opening sequence, when the Silver Surfer freezes the ocean, the logo displayed on the boat is of the "Maritime Self-Defense Force" (a Sun disc with 16 rays on a white field) of the Japanese flag instead of the single red disc "Hinomaru" version for civil boats.
- Continuity: As Von Doom lands his helicopter on the slab of ice to meet the Silver Surfer, the helicopter points toward the left side of the screen, but a few moments later, after the cut scene to the hole, the helicopter is seen pointing towards the right side of the screen. Another cut to the hole and back, the copter is back to facing the left. Also watch the speed of the rotors. As Von Doom initially leaves the chopper, the blades can be seen rotating slowly. Then as the Silver Surfer rises out of the hole, the have sped up considerably.
- Continuity: When Victor Von Doom lands his helicopter and gets out, it shows a clip where the blades on the helicopter are moving slow. A few seconds later, you see another clip in which the blades are going a lot faster. Then, after the Silver Surfer comes out of the crater, the blades have completely stopped.
- Continuity: When Johnny is in the kitchen talking to Ben before the wedding, he is not wearing his tux jacket and you can see he only has a t-shirt on under his dress shirt. Yet when he leaps off the building to chase after the Surfer, his clothes burn off and he is wearing his Fantastic Four outfit/costume, which was clearly not wearing under his tux.
- Factual errors: When the Silver Surfer goes by the wedding in New York, the helicopter hovering nearby is shown to lose all electrical power. This in turn causes the helicopter to crash. The helicopter shown is powered by a turbine engine, which is self-sustaining once running, and does not require electrical power of any sort. Also, the systems are operated with mechanical hydraulic pumps, or simply mechanically, so that flight controls are still operable even when all electrical power is gone.
- Revealing mistakes: In the beginning at the airport on the news channel, the anchor woman talks about Reed and Sue's wedding, and it shows a picture of Reed and Sue, Sue has brown eyes in the picture. They also show the same picture of Sue and Reed on the front page of the newspaper.
- Continuity: When the team boards the plane in the beginning, they are shown on a double-aisle wide body jet. Yet when we see the plane take off, it is shown as a Boeing 737, a single-aisle narrow body jet.
- Factual errors: During the beginning of the film, the Surfer flies past the moon. The 'far side' of the moon is seen facing Earth, which doesn't happen.
- Factual errors: Several scenes of the film depict some type of noise occurring in space. Since there is no atmosphere in the vacuum of space, sound waves cannot travel. These may have simply been added for dramatic effect.
- Factual errors: The ranks for both the Captain and the General are shown on the collar of their camouflage uniforms. With the Army ACUs, ranks are displayed on the chest, not the collar.
- Factual errors: While Johnny's being examined after interchanging powers with Susan, we can see two incorrectly positioned radiographs on the wall: a posteroanterior chest view that's flipped horizontally, and a simple abdominal one that's flipped vertically.
- Continuity: When Johnny throws beer over the dart board to extinguish the flames it is seen stained, but is then seen completely clean seconds later in the next shot.
- Continuity: When the Fantastic Four members see the short recording of Victor Von Doom's encounter with the Silver Surfer, Sue stands up. She is shown standing up in the next shot but she stands up again.
- Revealing mistakes: During the first aerial shot of Sue and Reed's wedding you can see the shadow of the helicopter used to film this shot. The shadow is different from the helicopter in shot because it has the spherical shaped camera on the front.
- Continuity: The first film established that only the F4's suits (having been exposed to the space-cloud's radiation) can accommodate their abilities. However, in this movie, the animators mistakenly elongated Mr. Fantastic's clothes with his body in every scene in which he stretches, even when he's wearing every-day attire.
- Continuity: When Ben finds his seat on the airplane, there is already a passenger in the aisle seat and window seat. When he plops down into his seat in between, the window passenger is missing. In the next shot she is back in her seat.
- Factual errors: When the Silver Surfer approaches New York and all electricity is cut off, one of the cut scenes shows a worker's jackhammer not working. Jackhammers are pneumatic (air-powered) and would not be affected by a power failure, at least not immediately.
- Errors in geography: In the end of the film, Reed and Susan get married in China. However, the style of architecture and clothing is that of Japan, not China.
- Revealing mistakes: Susan Storm has blue eyes, and Jessica Alba wears blue colored contacts for the role. However, in the beginning of the film, the newspaper pictures and television shows showing her picture, she is clearly not wearing the blue contacts and her natural brown eye color is visible.
- Plot holes: At various times throughout the film, Reed will stretch, and his clothes with him. In the first film Reed stated that their uniforms could transform with them because they were wearing them at the time of the accident which gave them their powers. Because they weren't involved in the accident, Reed's clothes should not be able to stretch.
- Plot holes: When the Torch is chasing the Silver Surfer the surfer does not affect any electrical systems.
- Plot holes: A major plot point of the movie is Johnny can't touch anyone with powers or he will exchange powers with them. After he gains everyones powers and is fighting Dr Doom, he neither gains Dr Doom's powers or exchanges them with him when he wraps him up or punches him.
- Revealing mistakes: When the power fails in the city, a workman's jackhammer stops suddenly. Jackhammers are powered by compressed air. Even when the compressor stops, there is enough residual pressure in the lines to keep the hammer going until it slows to a stop as the pressure runs out.

- Errors in geography: SPOILER: During the final battle between the Fantastic 4 and Victor Von Doom in southeast Asia, the scenery constantly switches between the cities of Hong Kong and Shanghai, China.
- Continuity: SPOILER: In the scene where the Human Torch loses his powers after being captured by the Silver Surfer, he falls back to Earth and lands in a desert. The sand in the scenes without the Torch are dry, but close ups of the Torch show the sand to be wet.
