Akira (1988)
In the bathhouse, a meeting takes places between Shetland and a Japanese I-SDF contact named Kaneda, along with two bodyguards. The meeting turns hostile and the bodyguard yells out Kaneda's name before shooting Shetland's henchman. Kaneda then yells out his bodyguard's name, Tetsuo, before Shetland shoots Tetsuo. This is a reference to Katsuhiro Otomo's animated film, Akira, in which the two main characters are named Kaneda and Tetsuo. In the film, Kaneda yells out Tetsuo's name under several occasions.

Black Hawk Down (2001)
In the Bathhouse mission a guard explains that he suffered hearing loss in Mogadishu. Another guard asks if he worked with the Rangers there. This is a reference not only to the premise of Black Hawk Down, but an incident in which a character is deafened by gunfire.

During Stage 5, while infiltrating Displace International, Sam will come across two guards talking about Prince of Persia Warrior Within. It is the small cafe next to a laser filled hallway, past a keypad locked door. A second way to access the room is through a vent. Because Sam is inside the vent, the conversation becomes difficult to hear

At the close of one of the missions, what appears to be a Shadownet operative,dressed similarly to Splinter Cell protagonist Sam Fisher, boards the same chopper as the player-character. In Chaos Theory it is revealed there are many more splinter cells other than Fisher and Tom Clancy's games are known to cross-reference each other. Also, there are several instances where the player will see an arcade game of Chaos Theory during several missions and on numerous multiplayer maps.
